Meaning:
Imagine you visit someone’s house. Maybe that person made you coffee or cooked you dinner. At the end of your visit, you probably want to say thank you. But thank you sounds nicer if we say thank you *for* something: eg ‘Thank you for the coffee’. A polite, general expression you can use is ‘Thanks for having me’. This just means ‘thank you for letting me come to your house’.
Example:
A: Wow! Look at the time! I should get home.
B: Thanks for coming over.
A: Thanks for having me!
B: Any time.
A: Thanks. Bye.
